There is the DejaVu Sans font also, which has a similar look to the Segoe font. But it's the Segoe font which is causing the excessive spacing between the lines with the footnotes on.

I think I just figured out what you are talking about, and you are right, the default font really messes with line spacing with footnotes turned on. The only problem I can see with using a text editor rather than a word processor, might be if the Bible text contains any formatting you want to retain - such as italicized words or words in red.
If that is a factor I would recommend Libreoffice.
